That's what combines are for, separating the wheat/barley/oats (though you don't see that growing much these days) from the stalk with as little mixing/loss as possible. And it's a much better experience than using the threshing machines which was the dustiest job imaginable

I just have major manure envy issues.
The manure will provide more than enough nitrogen to make up for any taken up from the soil from the wood decomposing.
