Storing butternut squash

We had a great harvest - about 25 good size squashes from 3 plants (in a polytunnel). Now a month after harvest all the squashes are rotting from the stalk end.

We cut them all with 3" - 4" of stalk left on the squash, and they're stored in a frost-free shed, not touching.

What should we have done?

    I leave mine in the greenhouse to dry out a bit. Had it been raining when you picked them? But they were in a polytunnel. Were they completely ripe? Otherwise I don't know.
