I wouldn't cover the beds - how is the wind, rain and frost going to do it's work? But that's just me.
As for the manure - I'd clamp it over the winter so that it is well-rotted and then spread it in late winter/early spring - the worms will then start to work on it and you can fork it into the surface as soon as the land is fit to walk on.
