Can I prune the height of bare rooted trees?

I am hoping to plant a series of step over apple trees in my garden. I have just taken delivery of some bare rooted M27 stock apple trees for this purpose. Unfortunately the trees are about three times the height I need for this project.
Can prune the trees to the required height, and if so, what should I look out for?
