Fungus affected roots

a beech tree with fungal infection was removed from a neighbours garden. The roots are full of f.ungus and my shrubs are dying. I am trying to get rid of all the roots but how do I treat the soil afterwards? Do I need to remove all soil and replace with new top soil?
